The deletion of the content of your .GNUstepDefaults file is a bit harsh but is generally due to a typo. When you edit this file manually, it is better to make a backup copy before to avoid having to retype it. So once this is done, rewrite it, making sure you close every bracket, quote, parenthesis and curly-brace. And that you end each line with a semicolon (except the last one).

I don't know what an "ibay" is, but as an application server SOGo/SOPE doesn't follow the standard concept of directories. The LocationMatch clause in the SOGo.conf file serves that purpose by redirecting the requests to the SOGo instance.
Also, you must make sure that mod_ngobjweb is installed and that Apache has been reloaded...

Regarding the ports, they MUST be the same in the Apache conf and the SOGo conf, so there is no conflict of value between SetAppPort and WOPort. On the contrary. However the SetSNSPort must be removed, as well as "SNSUseHTTP".
